漁業環境保護研究室成立于建所初期，現有在編職工8人，博士學歷6人，其中高級職稱4人，中級職稱6人，碩士生導師3人。研究室配備較完善的化學檢測和生物檢測設備，包括氣相色譜、流動注射分析儀、原子熒光分光光度計、原子吸收分光光度計、蔡司光學倒置顯微鏡等大型儀器。研究室依托農業農村部珠江流域漁業生態環境監測中心，立足珠江流域，開展了持續性、系統性監測、調查和研究工作，包括漁業環境監測與質量評價，尤其是重金屬、持久性有機污染物遷移轉化與風險評估及生態毒理研究；浮游植物、浮游動物、水生植物及大型底棲動物生態功能研究等，為珠江流域漁業生態環境保護和可持續發展提供科學支撐，并取得一系列成果。
